This week I was made aware of a product called PrivateCrypt, made by a company owned by Sophos.
I've barely researched it but I understand that it essentially creates a secured (AES) ZIP file which auto-decrypts and unpacks when the recipient enters a password.
Pretty sure Winzip offers the same these days, too.

Depending on which software you use to print to pdf, you may be able to specify multiple jobs to one file.
Unfortunately I can't tell you which drivers will or won't give that option.

With only the standard ''Default'' identity existing, and both boxes ticked, Pegasus indeed fails to check for new mail at all. However, that behaviour would make sense to me if ticking the ''check all identities'' box actually puts Peg into a kind of supervisor ...

I don't know this software you mention but it sounds like it is just an SMTP server, so you can forget any POP3 stuff from that.
The settings you need will presumably depend on how you configured the server. We can give you ideas but we don't deal with that software.
A good starting point would be for you to explain in detail what you want ...

Are your folders on the same computer you're using? POP or IMAP? Number of messages in them?
We need a bit of technical info about how you are set up.

We did not misunderstand so much as you failed to mention that the text was not a recognised (and formatted) link.
I've just tested in Pegasus 4.61 and it worked fine for me but that was with a marked link in a plain-text message.
