First verify that the POP3 setup is set to delete the mail once downloaded. Then try a File | Selective mail download and checkout what is on the server. You might have a huge file on the server that is causing the session to timeout and so the mail never gets deleted. If this is true then try increasing the timeout setting in the SMTP setup.
