pegasus mail replicates messages in inbox

I am running pegasus email, I have gotten a few messages that when deleted from the inbox they replicate themselves 2x.  They cannot be deleted straight from inbox they have to be marked as read.  I thought it might be an index issue but I cannot index the newmail folder

It might be that those messages are held open by the system (Windows). In that case pm cannot delete the file, once it's copied into a folder.

Close down pm and try to remove the *.cnm file yourself using Windows Explorer.

As Han has pointed out, the messages may be held open, or they may be marked read-only at the system level.

Another note - the new mail folder has no index, and you can never get index corruption in it.

Cheers!
