Are you receiving using POP3 connections from separate mailboxes?
You can have as many different POP collection definitions as you want (Tools/Internet options/Receiving (POP3)

If you create different identities with the proper sending addresses and then set default identities for folders, then each reply will come from the correct address. For new emails you can set the identity on the 'special' tab.
