I fully agree notifications from Public Folders are something completely different compared to notifications from the regular new mail folder. Your subsciption idea indeed sounds good, could even be a nice feature for regular folders. But I can imagine this is not an small, easy thing to build...

We are using more and more Public Folders, with aliases from Mercury to get new mail delivered into the configured folder.
This is working perfectly, but users are missing the new mail notifications. So New mail notifications on public folders would be a great feature.

Yes, they'd be nice but I can't see how they could be made automatic. The inbox is a known, fixed folder that can be checked. The shared folders can have many different names and configurations.

The only way I can see it being implemented would be like a subscription. You'd have to tell Pegasus which shared folders to notify you about. If you didn't subscribe you'd miss out. Though I guess that's a perfectly acceptable way of doing it. Hopefully it will come; it's a good idea.
