Well, you will get rid of the message - that is what a mail client will do in deleting an email in the mailbox. So long as you don't have the mailbox open using another client I don't think it will cause a problem.

I have Incoming and Outgoing folders (two users called Incoming and Outgoing) to collect the emails. This is running.

Is it supported to grab these emails by an other application and to delete them directly at the folders after processing?

The CNM files are the raw messages delivered by Mercury into users' mailboxes.

If you want to do further processing on them you will have to use an email client and retrieve them using POP3/IMAP or by direct manipulation if using Pegasus Mail.
