When new mail messages arrive they are automatically added to the top of the new mail folder display and that is not configurable. Also urgent priority messages go to top also. After download you may resort in preferred order or close and reopen new mail to sort as per your folder setting.
It is assumed that new mail is only temporary until action is taken and that on closure all new mail messages are moved to default folder for storage unless you have set to allow read mail to remain in new mail folder. Main and all other folders are different and only new mail folder is one file per message in raw form as received. So in normal operation new mail is self cleaning
You can have general rule sets and run those against any folder including new mail but that is not how it is normally done.
Most user keep few messages in new mail and there is in fact a limit of 750 before serious performance problems begin and refresh is no longer automatic.
Further refinement of new mail on open filtering rules or use of autofiltering would probably work better for you. You may also wish to create more new mail on close filtering rules to perform more actions also.
