Did you also check the permissions to the mailbox directories? This is where most of the configuration files reside. My first inclination is that you don't have modify permissions to the mailbox directory which would explain why configuration settings are not being saved and why you can't reindex. Lack of drive space would also explain the crashes when you attempt to reindex.
There are plenty of other things that can be impacted when changing operating systems. The fact that you have a non-standard install makes it more difficult to troubleshoot. The best option may be to do a clean install of Pegasus Mail and then restore message files, addressbook files, distribution list files, etc. from the old mailbox directory(ies).
