Configure the appropriate Copy to self destination in each identity.
Tools > Options > Outoing mail > Copies to self

I just tested this by disabling the SMTP host in my Default identity and messages sent by other identities send just fine via their assigned SMTP host.  This would indicate that your sends are being done as the Default identity.  You might try adding an SMTP host to the Default identity then disabling it to see if Pegagus Mail simply expects an SMTP host to exist.  If you don't have the identity selector enabled in the new message windows then I suggest enabling it.  It provides a visual indicator of which identity the messages is being created as. 

Tools > Options > Outoing mail > Messages and replies > Add 'Identity' selector.

Make sure you do not have multiple folders named "Inbox".  Add a unique part to the folder name, eg: "Inbox_ShortIdentityCode

New mail filters will move messages to the appropriate folder but additional filtering can only be done automatically via General rule sets that are attached as folder-open or folder-close filter sets.  I use folder-close because it runs each time Pegasus Mail is shut down even if the folder is open.  Filtering only read mail will require a rule that checks for the "has been read" attribute and has an action of Logical AND followed by the rule the actually perfoms the desired action.

I am new to Pegasus Mail and I'm currently trying to figure out how to handle multiple mailboxes.

I have used the programs help and Google, but I am still confused that this program should not be able to handle this.

 

I know that I can create many users - one for each account/mailbox I have. But that would imply exit and re-open PMail multiple times - not very user friendly.

I know that I can create more than one POP3 host and perform mails checks "for all identities" - but that will put all mails from all hosts in only one folder - not acceptable either.

 

All I want is a list of all my mailboxes (one user <-> many mailboxes). Each mailbox must have its own "inbox", "outbox", etc. folder(s).

When checking for new mails, all mailboxes should be checked.

When creating a new mail in one of my mailboxes, the sender should automatically be set to that mailbox. 

 

Is PMail really not capable of this?

I assume you want to keep all mail sent and received for each mailbox separate.

I have multiple mailboxes and just configure each with it's own identity. If I want to have incoming mail put into their own folder then I just create a Mail Filtering Rule that moves all incoming mail that matches a "to" field to it's own special folder. I think one can create a mail filtering rule for the Copyself folder as well.

If you do not want to create multiple Pegasus Mail users then the option that I can think of is to create multiple identies, each configured with the appropriate POP3 host.  You then create aTray (in the Folder list) for each identity associated with a hosted mailbox and use filters to filter mail to a folder in the appropriate Tray.  Finally, you can associate an identity folders as needed which makes replies appear to come from the associated identity. 

You use the settings in Internet Options to control which POP3 hosts get checked when (these settings are Identity specific).  

If you also must use multiple SMTP servers then you will need to configure each identity to use the appropriate SMTP server.

To see the new mail for each identity you use List mode and leave the folder window open for each folder that you are filtering mail to.  Arrange them on the Pegasus Mail desktop to your liking (I keep four windows open at all times though one of them is the Folder list).  You can get these folders to behave similarly to the New Mail folder of a Pegasus Mails user by assigning folder open and folder close filters.  Be advised that you must avoid having multiple folders in the folder list that are named the same.

I have created different identities and associated them with the appropriate POP3/SMTP host.

I have created different "Filing Trays", one for each mailbox and created subfolders "Inbox" and "Outbox" in each filing tray.

I have used "Set default identity for entry" on all "Inbox" and "Outbox" folders to associate it with the corresponding identity.
