using Pegasus mail since many years, I am facing an issue. After reading my pop3 server, pegasus stay in the state " applying mail filtering rules"

the reason is probably a too big new mail, but I don't remember in wich file are the new incoming mail.

I don't say whether you are using POP3 rules (server side filtering) or new mail filtering rules but I think this suggestion will apply to both (I don't do server side filtering). Temporarily take the filtering rules out of the picture by adding an "Always exit" rule as the first rule. If mail is then retrieved then I would look at the logic of the rule set to make sure you don't have any invalid actions or any loop logic that could be resulting in continuous loop.

BTW, new mail is made up of individual files in the mailbox directory. Those files have a .CNM extension.
