how to transfer to a new computer ?

You can simply copy it across to the new drive letter and then open Mercury.ini in an ASCII editor and change all of the references to the drive letter.

I'm running 4.01b on my old server, and want to install 4.52 on my new server.  I'd like to transfer all the settings from my old server.  Do I just copy over the Mercury folder, and then install 4.52 right over it?  Are all the settings stored in the Mercury folder, or do I also need to copy over any registry entries or anything?

As long as it's going to the same path on the new machine (e.g. C:\Mercury), then thats it.

No reg entries involved, everything is in the Merc folder.
