How have you set Tools | Options | Basic settings "Allow read messages to stay in the new mail folder" 

Usually when you close the new mail folder, Pegasus Mail moves all the messages you have read but left there to the folder you have specified as your Default Folder. If you would prefer new mail to stay in your new mail folder until you explicitly move or delete it, check this control.

Is there a limit of e-mails inside of the In-Box or is it a BUG

Can somebody solve this Problem?

Hello Frank,

There is no limit, but the index can hold 65535 entries, after that number, Pegasus Mail for Windows gets slow.
Do you use filters?
