After reinstalling Pegasus and having the problem reappear, I finally figured out what was wrong: I have a POP3 mail filter set to delete emails older than 1 day, this to allow me to download emails to my BlackBerry.
Apparently the emails I got were somehow older than 1 day and got deleted. So apparently that is not the correct way filter to use for my purpose.
I know create a combination POP3 filter that seems to work.
Condition 1: Rule Type Attributes > Is Marked as having been read set action as Logical AND
Condition 2: Rule Type AND Age > If older than 1 day Delete message on server
If anyone can confirm this is the right way, it would be great.
Thanks!
