Is it a simple matter of going through a straightforward upgrade as per usual, just pointing to the location on the key? Will it keep all my paths etc. as they were?

I would say yes, but as always, I would back up all essential files (or even make a complete backup) before performing the upgrade, given the various posts from people who apparently ran into problems, a pain I have thus far been spared.

One little niggle I have had when travelling is that I could not access my systemwide folders. I thought I had copied what I needed in the way of directories onto the key, but they did not appear in their place in the tree, or anywhere at all. Is this possible to do, and if so, what must be copied or done to make this available to me?

I'm not running Pegasus from a USB stick but I have created a public folder on it, as I use the stick as a mail shuttle between my computer at work and my computer at home. In order for your USB installation of Pegasus to recognize the public folder you created on your system at home and copied to the stick, you have to point Pegasus to it by running the Add tree procedure on your USB installation of Pegasus: Tools | Public folders... | Add tree | Enter descriptive name for this folder tree | Enter path to directory containing folders. Hope this helps (and is what you mean).
Cheers!
