The problem seems to be, that the messages are on the harddisk (*.cnm), but not showing up in any folder.
The new-mail-folder can't be checked or re-indexed as any "normal" folder.

They should show up in the new mail folder. And why would you want to force Pegasus to remember them? Normally, new mails appear in the form of *.cnm files. Once they are marked read, they are integrated into the mail folder the user has specified (a pmm file).
