Go to Tools | Internet options | (Receiving)POP3 , edit the POP3 setup and check the POP3 settings to ensure that you are deleting the mail once downloaded
Delete mail from host once it has been successfully retrieved If you check this box, Pegasus Mail will delete the host's copy of each mail message it successfully downloads, which will prevent it from being presented to you again the next time you retrieve mail. Leaving this box unchecked tells Pegasus Mail to leave the mail on the host even if successfully downloaded. Mail left on the server will be retrieved every time you download mail.
If this is checked the download may not be completing successfully and the POp3 account is resetting. Turn on session logging in Tools | Internet options | General and then look at the resulting file.
You might also try using the File | Selective mail download to manually delete the mail after downloading.
