PMM folders will probably need to be compacted to regain space. There is a tool called mbxmaint that can do this. It's included with Pegasus, or can be downloaded from here:

However, first you will obviously need to get sufficient working space on your drive. Shut down Mercury and try copying all mailboxes to a USB stick or removable drive (or make a backup using your normal backup system). Then delete some of the mailboxes, and compact the remaining ones. (Always do a mailbox check first. If the mailbox is OK you can compact it, otherwise repair it.) After that restore the other mailboxes and do similar compacting on them.
$$$ files are probably just temp files that can be deleted, but to be on the safe side don't do that until you have verified that the mailboxes are OK after compacting.
