The problem is that the hierarch.pm has folders in these trays. Now the folders may no longer exist but in that case your deleting all of the lines ending in ",Name_Unavailable" should have deleted these. Now it looks like there are folders no showing up in the folder listing in these trays. What you need to do now is search the hierarch.pm for these tray names and delete all lines associated with these trays.
Here's a snippet of my hierarch.pm that shows the use of folders in trays.
0,0,"5B129C57:4D8D:FOL05F9D","276D2401:Mercury -","Mercury Daemons"
0,0,"540F4A9A:2C60:FOL07E5B","244A2399:PMail","PMail Decision Time"
0,0,"6NGD8HKQ:166E:FOL05F4D","21822398:Computer","C-Dell"
The trays in this list are Mercury -, PMail and Computer.
Again, when editing this file Pegasus Mail must not be running and you really should make a backup copy if you use a lot of trays. If you do not use a lot of trays you can just move the file out of the mail directory and Pegasus Mail will show the folders without the trays.
FWIW, note that my folder names have something that shows what tray they as in so I could easily re-build the tray structure. ;-)
