the backup software is running and backing up all the time while you are sending mails? Don't think so!

Have a look at you antivirus software. Most times they are the reason for problems like that.

If you  generate a mail, pegasus will create two files:

PNW - contains information, which will generate headers

PNX - contains the body

 If antivirus blocks PNW, Pegasus can't delete it after sending. Next time looking for work to do pegasus will find PNW, generate mail without body becuase PNX is deleted and send only the headers.

 May be the reason ... don't know for shure ...

Pegasus 4.61 under Vista 64bit...

I seem to be sending messages fine, then a couple of hours later the recipient gets a blank message from me.

Just tested by sending a message to my gmail account, and I got the message with the body, then the blank one.

(This just began, I think, and I have lots of other duplicates in my folders and inboxes because of other problems that I'm resolving, I think stemming from a conflict with Seagate backup software running.)
