Go to Tools>Internet Options. There you will see tabs where your POP3 and SMTP hosts are selected. If you see two listed you can simply remove one of them. This won't delete the host it will only tell Pegasus not to use it.
To see the list of configured POP3 or SMTP hosts click the Add button while in the appropriate tab. A window will open listing all configured hosts. In here is where you can create, edit or remove hosts. These setting are identity specific so if you have multiple identities you will need to do this as each identity.
The fact that you are receiving two copies indicates one of the hosts is not
configured to delete mail from the server. This may be intentional on your part but
you may wish check the settings for retrieving mail to make sure everything is as you want it. To find those setting select the POP3 host entry you wish to configure then click the Edit button. This will open a window containing three tabs where you can tweak the mail retrieval process for that POP3 host.
