new mail alert sound for different folders
The new mail alerts only pertain to the new mail folder. There is a filter rule action that allows you to play a sound so if you are filtering to folders you could incorporate a 'play a sound' rule into the filtering.

Further to Brian's suggestion, don't forget to put the PlaySound rule before the Move To Folder rule, and make sure it has the same condition test, so that only the Action is different. The placement of the PlaySound is important as actions such as Move, exit from all further examination of rules for the message.
