How to put back downloaded mails to server
What about bouncing (forward without edit) them to yourself?
IMAP might be a bit more convenient if your provider offers it since you could do a simple drag and drop.

I have started to use pegasus mail today, problem is all mail was downloaded and deleted from server.

I figured out how to undo the download part, but is there any way to put back the mail to the server? since i am using an email client on my phone aswell, which is unable to get the mails when they are deleted from server when downloaded and removed by Pegasus.

I suspect they will be recognized as new messages by Pegasus so be aware that you might end up with duplicates.
